Yes! All Premium Perks regarding the plot will apply when using the Chapter Replay Fortune Cookie. That includes earning double the plot prizes for completing certain activities!
Please note: Battledome prizes and prize shop items are NOT doubled, but all other plot prizes earned through plot activities are. That means you will get two instances of each prize item EXCEPT when earning them in the Battledome or purchasing them from the prize shop.
